Biomolecular Structure Chem 791B - Assignment #2
- 2/22/99 A new class assignment should be completed by this Thursday (2/25). It shouldn't take too long, as you are familiar with SwissPDBViewer and accessing the PDB (at least you now should be...).
- Go to the Protein Database and download the coordinates next to your name. Then check them out in SwissPDBViewer, and align (separately) each of the two mutants with the native structure. Describe the differences you see (use color coding or the sequence plot of RMS to see where the aligned chains deviate). Look not only at the backbone, but also at the side chains.
- Use magic fit with various options. Any difference?
- Think about the nature of the mutant that you are analyzing.
- Is the change in the protein structure consistent with what you expected? Do you think that all changes in the structure are the direct result of the substitution? If not, what do you think is going on?
- Be prepared to briefly describe your mutant and the changes that you see - in class on Thursday.
- Again, each person should work through his or her own pair. I encourage you to help each other, but everyone should ultimately do this on his or her own.
